Ebay has of factory OEM glass window tops that include the frame. Will the frame bolt up to my 2000 cab? This seems like a more elegant solution than buying the aftermarket smaller window.

Does your current top have the plastic window that "folds" when closing? The later models had quite a different arrangement to allow for the non-folding glass window. There were some aftermarket tops that made a glass window work by simply substituting a much smaller glass window, and allowing the fold to happen on the canvas only. Not sure if you could actually bolt on the entire mechanism from a 2003 onto a 2000 body, but I'd do some serious research before making the purchase.
