A friend a with a 99' cab asked me about upgrading his top to one with a glass rear window. Are there aftermarket tops available for the early 996's witha glass rear window or can you put a 02' glass window top in? Tried search to no avail....

There are some on ebay as well... and there have been a few threads about trying to decide what to go with... short answer is yes, you can buy them with a rear glass window. You'll find that the opening is smaller than the plastic.
They are also significantly more expensive. I just got a new ebay top with plastic and i am very happy with it.

You can buy a 99-01 top that has glass. It is different than the '02-05 is my understanding. They are way more expensive and are smaller. …but won't fog
Plastic windows are known to yellow/rip/tear. My WAG is this is the reason Porsche "upgraded" '02-up cabs with glass rear windows.
The replacement top for the 99-01 with glass window has a smaller window than the '02+. The designer had to overcome where the fold in the plastic occurs when the top is down, hence it is different than the '02+. As other's have mentioned, it is almost 2x as much as the plastic window.
