Were the brake lines coming out of the calipers also painted the color of the caliper? As if painted after it's installed ON the car? Also, what models had red calipers in 1999?

I see, it looks like Brembo has a line that connects inside to outside halves of the caliper. So I guess this came painted from Brembo. My next question is: for a 996, were red calipers an option of any kind or on any model?

Yes, red calipers were standard on some models. I've also seen calipers that were a different color added as an option on an exclusive build (yellow calipers on a non-PCCB car).

The crossover pipes were painted the color of the caliper. I replaced mine when I refinished my calipers and elected not to repaint them.
