I have a quick question. Does the 987 Boxster S and Cayman S share the same part number for the tiptronic transmission unit? And what about 987 Boxster and the S? Are they also the same?

I would think so, however, when I went on JPAM Porsche Parts, the Boxster transaxle lists for about $200 more than the Cayman (2007, tiptronic) - unfortunately, they don't show the P/N to tell if it is actually the same part. I'm pretty sure that the S and non-S versions use the same auto tranny. You might email them or check with your local factory service to see if they are the same parts.
