Could cleaning the throttle body have something to do with this?

Suggestion
As for the throttle, you can try resetting adaptation values first(either disconnect batter for a few minutes, or turn key on without starting and leave your driver side door open for a few minutes).

If you still have clunking, then look at either getting a F&F tranny insert if you are more of the sporting nature and don't mind a bit NVH, or replace with new stock one at that point(more involved installation/labor).

Coverage and how to read this overview
Counts describe captured discussions, not unique people or a diagnosis. Author identities are not reliably stored. Exact duplicate evidence is counted once across matching discussions; one discussion counts at most once per action/state. Multiple repairs reported together remain a combination. Suggestions and failed attempts do not establish a fix. Matches cover whole discussions and can include related faults, model variants and incomplete threads.

Hi Guys,
I'll get my techincal questions out of the way first:
1. I'm noticing a bit of a clunk when shifting that I did not notice on our 986 or the other 996 I test drove. It is most noticeable when shifting under load. I also noticed after pinning it in 2nd, third seemed to be hard to engage. I'm thinking the car needs engine or a trans mount. Anyone agree?
2. At very light throttle - 15% or so, the car will surge a bit making driving in a parking lot or in low gear a bit jerky. At first I figured this was just the mounts, but the throttle seems a bit "digital" at low openings. Is it uncommon for the potentiometer on the e-gas to get a bit dirty? Or does the solenoid opening the throttle get sticky over time?
I have been searching for a couple of months for an Aerokit equipped mk1 and with the help of some members on the board I felt I had the information I needed to pull the trigger.
The car has 89K miles and is in very nice cosmetic shape and appears to be completely stock. The first 996 I drove was a local car with pss9's, tarret everything, and GT3 sways - I definitely want to start heading in that direction!
Thanks for your help,
Grant
Engine mounts are easy enough and cheap enough to do and benefits can be very noticeable(in a positive way) to keep the old ones. I'd say do that regardless and see where you end up with the clunking. If you still have clunking, then look at either getting a F&F tranny insert if you are more of the sporting nature and don't mind a bit NVH, or replace with new stock one at that point(more involved installation/labor).
As for the throttle, you can try resetting adaptation values first(either disconnect batter for a few minutes, or turn key on without starting and leave your driver side door open for a few minutes). You can also see if either a "Sprint Booster" was installed(check under dash) or if you have a tuned ECU(remove rear parcel shelf trim, look for any decals on the ECU on passenger side rear).
Although one of the books (the 996 guide, maybe?) recommends never disassembling the e-gas accelerator pedal, the ones I have seen taken apart are generally FULL of crap.

Thank you! I was just remarking to myself on the drive to work how sticky the throttle felt. I don't think that is causing the surging but it might be.
I took my pedal apart and greased the hinge. I decided to use general purpose grease rather than white litheum as I have seem white lithium dry out sooner than normal grease.
The subtle surging is still there, but it's a bit more manageable now that the throttle is smooth.
Regarding the engine mounts, I looked at the driver's side and it visually looks fine. Also my exhaust seems to sit in about the right spot. I'm still having weird clunks sometimes when shifting, It almost feels as if the pressure plate is getting stuck sometimes. Could also be the transmission mount I suppose.
