Suspected cause
I wouldn't be surprised if two of your speakers are disconnected because if your Alpine HU is NOT feeding a frunk amp, then more than likely the four channel speaker output from the Alpine is feeding 4 of the speakers in your car.

I'd recommend Alpine 5-1/4 speakers, but you MUST be careful about dimensions on the Alpine speakers.

Suggestion
Of course, I recommend Blaupunkt because it has all the modern feature, a great sound, pre-amps for subs, and the design looks closer to OEM.

The CDR-23 is a MOST-bus system and I wouldn't recommend it for your car because as the others have politely corrected me, you'll run into issues because your 996 uses a standard analog I/O based system without frunk amp.

Suggestion
In my opinion, you have two easy (relatively speaking) options to upgrade your sound system: One, use the Alpine HU to feed a 6 Channel Alpine amp via the RCA pre-amps from the HU.
Use standard analog i/o based system without frunk amp

These are separate views of the same evidence. Frequency alone does not establish a fix, and these counts must not be added together.

Counts describe captured discussions, not unique people or a diagnosis. Author identities are not reliably stored. Exact duplicate evidence is counted once across matching discussions; one discussion counts at most once per action/state. Multiple repairs reported together remain a combination. Suggestions and failed attempts do not establish a fix. Matches cover whole discussions and can include related faults, model variants and incomplete threads.

Does anyone know if I can put a CDR 24 into a 1999 996?
Here is the link to where it is being sold.

Yep, but the signal feeds the amp via fiber optics. Do you have the matching Becker amp? The amp processes the digital signal and converts it to speaker level outputs.
That's the way mine was connected. I'm not 100% sure without looking at the cdr24 schematics if it offers an analog out for older amps. What HU and frunk amp do you currently have?
At the moment.... No. I'm mobile at the moment and need to ref my schematics. I've had two Becker setups. Hated them. Moved to a Blaupunkt with Bluetooth phone support.
Ok if you want to go back to a OEM Porsche radio, then you need to determine if the original wiring harness is still there or if they cut it out. I have a CDR-23 and a CR-220 that I'm willing to sell you if interested.
The fiber optic Most system started I believe in the 03 models . Standard wiring in my 02 when I switched out the head unit . This is connected using the stock amp in the trunk .
Sorry to jump the gun while mobile. But here's the deal, I got my numbers off. You were asking for the CDR-24 which is designed for the 997. Even though it's core design is double-DIN, the outer fascia is designed for the curvature of the 997 center dash. I wouldn't recommend it. I was thinking you wanted a single-DIN replacement for the current Alpine. As mentioned before, I have two Becker/Porsche radio HU - a CDR-23 and CDR-220. The CDR-23 is a MOST-bus system and I wouldn't recommend it for your car because as the others have politely corrected me, you'll run into issues because your 996 uses a standard analog I/O based system without frunk amp. I'm sure the CDR-24 is also MOST-bus, but I can't be 100%. Maybe some others will chime in on this. The CDR-220 would be the easiest path to going back to OEM because it offers speaker-level output at the HU just like the Alpine. But if you're really wanting to upgrade with modern features like Bluetooth, USB, Satellite radio, etc. then you'll need to look at Aftermarket solutions. Of course, I recommend Blaupunkt because it has all the modern feature, a great sound, pre-amps for subs, and the design looks closer to OEM. Alpine would be my next choice.
Curious, why are you unhappy with your Alpine?
And again, if you really want to move forward and change out the stereo, then you'll need to look and see if the last owner removed the factory wiring hardness. If it's gone, then I'd advise you to save the headache and get a Aftermarket unit. If you like double-DIN, Alpine and Blaupunkt make some nice units.
Crutchfield.com is a good place to start...

B3, Wow, thank you so much. I think for now I am going to stick with the Alpine HU and just upgrade my speakers. I was thinking of going with 4 x Alpine SPS 410 4" speakers in the dash and rear, and
2 x Kenwood KFC-1365S Sport Series 5-1/4" 2-way speakers for the doors.
Thoughts?
Thank you so much. I am on a steep learning curve when it comes to Porsches.
Good choice! See you don't really need my help. hahaha
The Kenwood KFC (I like that name.. makes me hungry!) speakers are good value performers. I'd recommend Alpine 5-1/4 speakers, but you MUST be careful about dimensions on the Alpine speakers. I other words, the Alpine 5-1/4 speakers may be too deep (i.e. magnet end) and the tweeters may poke out too much for door applications. The Kenwood is a safe replacement. Many people have liked the JBL too, but you seem like you have a good start to improving the sound.
Again, if you ever want to change out your radio and go back to an OEM, then you first need to see if the previous owner removed the wiring harness connector and if they did remove it, then I wouldn't fool with it because it involves having to re-soldier an OEM plug to make the Becker stereo to work.
My father is an engineer trained in the military and when he was released from service, he started his own business repairing and installing custom electronics and really loved the company of Becker. He said they were made so much better than any thing on the market at that time. He would install systems on Porsches and others, but always loved those radios. Unfortunately, the current Beckers are probably not as reliable as the ones they put in the Porsche of the 60s and 70s. I haven't had good luck with their systems. But people still like them and pay a pretty penny keeping them running. Me? As you know, I prefer Blaupunkt. Porsche did have contract with Blaupunkt to manufacture radios for many of their cars, but I'm not sure who they use now days.
Hope you let me know how it turns out. Also, remember that your Alpine only produces about 18 Watts RMS to each of the speakers. That's not uncommon, but if you want a stronger sound, then you're going to need to think about getting an amp installed in the frunk. Most people just use the frunk amps to drive sub bass, but Porsche OEM systems have frunk amps (i.e. Bose) that drive all speakers. Those are pretty complicated.
You have a nice start. Enjoy!
Cheers!
Thank you again. What're your thoughts on JBL Club 5020 on the doors, and Polk audio db401 on the dash and in the back seat? If I were to get an amp for the frunk, and suggestions? With 6 speakers would I need a six channel amp?
JBL and Poke are considered upper end sound speakers. I personally believe the JBL is a better sound over Kenwood, but Kenwood is definitely the value performer. Poke has concentrated more on the home theater market and of course, they produce some amazing speaker systems, but you may find that there are more inexpensive alternatives if budget is a priority.
But....
First of all, you need to verify what type of system you're dealing with in regards to speakers and wiring scheme. We don't really know what the previous owner did to the speakers and wiring. Lots of unknowns here.
Porsche offered several different configurations, but the most common was the 6 channel system -
Becker (e.g. CDR-23) w/ optic output
Becker Amp with 6 channel (EQ'd) speaker level output
Dash - Front midrange/tweeter for L&R
Doors - Bass enclosures for L&R
Back seats - Rear midrange/tweeter for L&R
I wouldn't be surprised if two of your speakers are disconnected because if your Alpine HU is NOT feeding a frunk amp, then more than likely the four channel speaker output from the Alpine is feeding 4 of the speakers in your car. This is going to be a basic, weak sounding system especially in the bass range.
In my opinion, you have two easy (relatively speaking) options to upgrade your sound system: One, use the Alpine HU to feed a 6 Channel Alpine amp via the RCA pre-amps from the HU. The Alpine amp's 6 ch. speaker level outputs would feed ALL 6 speakers in the car. Or second, use the Alpine HU to feed the dash and rear speakers (mid/high frequencies) and feed the pre-amp output to a 2 Channel Alpine amp to feed the bass enclosures in the doors (if you have them) to provide a nice bass reproduction to the car.
Why not go ahead take some pictures of the system (and VIN hood tag) and I'm sure many on Rennlist will try to help you along the way.
Cheers!
