Explicit resolution reports before identified causes, performed actions and suggestions. Within each level, matching component labels precede direct query mentions and inherited thread context; successful versus unsuccessful discussion counts, owner confirmations and independent discussion support determine order. This is not a probability of success.

That tells me the issue is likely not related to the cable ends.
Leading evidence: 'likely not related' (1 discussions report identifying this cause; no attributable repair resolution). Across 1 matching discussions, the most frequently mentioned possible cause is 'likely not related' (1 discussions; 1 report identifying it and 0 suggest it). The most frequently discussed action is 'Adjust cables a couple of times' (1 discussions). For that action, 0 discussions report a resolution and 0 report an unsuccessful attempt. No action has an explicit, attributable resolution report under the current rules. These are forum reports and suggestions, not a confirmed diagnosis.

Ive got the same issue, 997 shifter, have also adjusted the cables a couple of times to no avail.

I also double checked the adjustment with the factory tool (twice).

It appears to be interference fitted which is popping when shifting into a different gear like 1 to 2.

I have the same problem and have replaced the entire unit as have you.
Counts describe captured discussions, not unique people or a diagnosis. Author identities are not reliably stored. Exact duplicate evidence is counted once across matching discussions; one discussion counts at most once per action/state. Multiple repairs reported together remain a combination. Suggestions and failed attempts do not establish a fix. Matches cover whole discussions and can include related faults, model variants and incomplete threads.

I am getting this frustrating click/thunk type of noise in between shifts (1 > 2, 3 > 4, and 5 > 6).
I have already replaced the shifter itself with the stock 997 unit.
I also double checked the adjustment with the factory tool (twice).
I also do not hear the noise outside the car.
Take a look at this video I shot with the console removed and the shifter exposed.
Any ideas?

I am pretty sure those bits of plastic on the carpet are from the previous/stock 996 shifter because there was evidence of rubbing on the one ball/knuckle joint. It is making the noise in the video and I could not see any parts making contact.
I have the same problem and have replaced the entire unit as have you. I think it is the threaded part of the end of the rod/cable that is made of a different material from the cable. It appears to be interference fitted which is popping when shifting into a different gear like 1 to 2. It doesn't happen for me when shifting from 1 to 3 or 5 to 3 for example. I've learnt to live with it. I suspect replacing the cables will fix it.
No those plastic end parts come with the entire shifter unit which I replaced, as did dadasoomcar I assume. The problem I think is with the cable ends.
^^ Duh, you are right; those plastic end parts come with the entire shifter unit which I did replace.
Ouch - I just checked and new cables are around $350. Might was well get the numeric ones for $450 and be done with the problem.

I thought about the shifter but I don't see any way to adjust or tighten it and it is a new OEM Porsche 997 shifter. I might try putting the old 996 shifter back in and see if the problem persists.
Ive got the same issue, 997 shifter, have also adjusted the cables a couple of times to no avail. However, I had the console off this past week to install a Bluetooth setup, and noticed that the clicking does not occur when the console and boot are off. That tells me the issue is likely not related to the cable ends.
