Based on your thorough analysis I conclude it was not designed to be rattlefree in that use case.

Coverage and how to read this overview
Counts describe captured discussions, not unique people or a diagnosis. Author identities are not reliably stored. Exact duplicate evidence is counted once across matching discussions; one discussion counts at most once per action/state. Multiple repairs reported together remain a combination. Suggestions and failed attempts do not establish a fix. Matches cover whole discussions and can include related faults, model variants and incomplete threads.
3 eligible posts · 0 unverified posts · 1 discussions match the subject in their title or opening post.

I was hoping there was something out of adjustment but the following attempts did not help:
New ideas would be appreciated. I am still chasing the window glass rattle when closing the door and the window is all the way down. It is not terrible, but it is annoying. If the window is up just enough that it begins to peak out of the door, there is no rattle on shutting.
When the glass is all the way down, it seems the top edge of the window glass is not held firmly or against anything. This means it wobbles/moves when the door is shut and that movement causes the rattling of the glass somewhere where the glass finally comes into contact with the regulator toward the lower part of the glass. If I insert a plastic stick down in between the seal at the top of the door and hold it against the top edge of the window glass as I shut the door, there is no rattle. Could the door be missing some sort of bumper or have a pad out of place?
I was hoping there was something out of adjustment but the following attempts did not help:
* I have taken the door apart again. The zip tie is still in place that holds the cables for the window regulator. Everything seems secure, so it doesn't appear to me the cable is bouncing on the glass as the door is closed.
* The window glass seems to be held tight in the channel of the regulator. I am afraid to try to tighten the screws any more for fear of cracking the glass.
* Tonight I tried loosening the nuts on the bolts attached to the bottom front and back of the regulator that are accessed via the underside of the door. They are accessed under rubber caps. I tried loosening both of the front and back nuts and then and sliding them in tandem throughout the adjustment range created by the track cut into the metal of the door. I ended up moving them all the way outward, and when that didn't improve things, I moved them all the way inward inward. Nothing helped.
You could try to pop the other plugs on the bottom of the door and move the glass up a bit with the adjustment screws.
That way even with the windows rolled all the way down the very top of the glass will sit between the seals which will help to keep it in place and avoid the rattle.
Just don't raise the windows too much so they won't catch the roof seals when opening and closing the doors.
