This is not a probability of success.

0 original-poster resolution reports. Counts can overlap; they are not unique people or a success rate.
0 discussions have direct query context; 0 report a fix in that context. Other evidence may inherit the discussion’s subject.
Reported cause
It turned out to be a stiffener that goes across the headliner.
Leading evidence: 'stiffener' (1 discussions report identifying this cause; no attributable repair resolution). Across 1 matching discussions, the most frequently mentioned possible cause is 'stiffener' (1 discussions; 1 report identifying it and 0 suggest it). The most frequently discussed action is 'Clean weather stripping around the sun roof' (1 discussions). For that action, 0 discussions report a resolution and 0 report an unsuccessful attempt. No action has an explicit, attributable resolution report under the current rules. These are forum reports and suggestions, not a confirmed diagnosis.

Suggestion
The first time was the day I bought the car to verify that it worked, the next two times was to clean the weather stripping around the sun roof.

Does it go away or change pitch when the windows are down?
Counts describe captured discussions, not unique people or a diagnosis. Author identities are not reliably stored. Exact duplicate evidence is counted once across matching discussions; one discussion counts at most once per action/state. Multiple repairs reported together remain a combination. Suggestions and failed attempts do not establish a fix. Matches cover whole discussions and can include related faults, model variants and incomplete threads.

Both of the rear windows on my 03 996 seem to squeak/rattly at times, especially when cold. needless to say, this drives me insane. Any ideas for pragmatic fixed or do I hand my wallet to the local dealer and tell them to just take what they want to make the pain go away?
Are you sure that it is the rear windows? Does it go away or change pitch when the windows are down? I have an irritating squeak when temps are below ~40. It seems to be in the top mechanism. It only goes away if the top is down. So I left the top down and put the hardtop on for the winter. I will find it eventually.
If it is the windows maybe try spraying rubber lube around the window seals until you find the culprit and then figure out how to fix it?. I just assumed you had a cab.
You actually open the sun roof? I had mine open 3 thime in the 39 months I owned the car. The first time was the day I bought the car to verify that it worked, the next two times was to clean the weather stripping around the sun roof. A totally useless part of the car that adds unnecessary weight, IMO.
Tomfoolery and nonsense! I almost always have the sunroof tilted up if not opened--it vents air out of the car to give it a "fresher" feeling and helps keep the temperature comfortable in colder weather when you have the heater on (setting it at 75 with the sunroof cracked is remarkably more comfortable than setting it at 70 with it closed, don't ask me why).
But I'm crazy, and in previous cars with no sunroofs I've been known to have the heater blasting with the window down in 40 degree weather.
And if the weather's nice, I love opening it completely along with the windows--like a convertible feeling but without the mangled body lines.
There is a TSB for windshield gaskets [search for TSB 6420], but it usually applies to 1st gen 996s. Maybe yours needs a new gasket. If it
is
the gasket, the fix is $15 and takes 15 minutes to do.
The "6420" is a technical bulletin (Technical Service Bulletin-> TSB) put out by Porsche addressing this problem. TSB 6420 called "Noises in the Wind Shield and Rear Window Area". You can get it TSB's from Renntech. If you haven't joined there, you should, it's a great resource.

If you read the TSB, to fix this you need part number 996 541 903 00. One per windshield. It costs $15.00 from pelican parts, or any other parts place (even the dealer). It takes 15 minutes to do it yourself - all all you need is a spatula and a bucket of soapy water.
Now, I would normally bombard you with a DAFS icon, but you would have a hard time finding the right search phrase "6420" without some SERIOUS hunting. Ask me how I know

I'm normally a sunroof fan, but the most I usually do in the 996 is tilt the flap open. There's something wrong with the way the sunroof in the 996 is designed...the wind deflector doesn't seem like it functions like in other cars, so there tends to be a lot of buffeting right at the top of my head. I don't care for it.
Well, I never really have just the sunroof open, I always get to that after the windows. With everything open the airflow is, at the risk of sounding foppish, rather pleasant.
Useless? Its a street car; I like it. And the buffeting - I get it, but at low speed only; exercise your right foot; seriously, it goes away as you go faster, at least mine does.
When I bought my 2003 I also thought my sunroof had a bad rattle when open. It turned out to be a stiffener that goes across the headliner. I think it is about 10 inches or so behind the sunroof opening--you can feel it easily. Just try opening the sunroof and put your hand on the headliner about 10 inches back and see if the rattle goes away. On my car the dealer fixed for about $80 in labor (since I did not know the steps to partially remove the headliner).
PS: I am a sunroof freak too. In nice weather I open both windows and the sunroof and pretend I have a cabriolet again. (Nice weather is rare in MN, so like the coupe a lot too)
PSS: Two suggestions for interior rattles, squeaks, etc. Small pieces of black felt (or thin road-bike type inner tube rubber) AND Stevie Ray Vaughn played pretty loud. But I warn the OP--when you fix the window some other noise might just drive you nuts! Welcome to Rennlist!
