Explicit resolution reports before identified causes, performed actions and suggestions. Within each level, matching component labels precede direct query mentions and inherited thread context; successful versus unsuccessful discussion counts, owner confirmations and independent discussion support determine order. This is not a probability of success.

Suggestion
Check the wiring to your 02 sensors, if you did not loosen them from the connector holders before the engine was inadvertently let down all the way, they will have undergone undue stress and stretch.

I did disconnect the hose in the pic below because it looked like a pinch point.

With the coolant hoses disconnected they didn't get stretched either, but I can see how they would take the brunt of it.

Counts describe captured discussions, not unique people or a diagnosis. Author identities are not reliably stored. Exact duplicate evidence is counted once across matching discussions; one discussion counts at most once per action/state. Multiple repairs reported together remain a combination. Suggestions and failed attempts do not establish a fix. Matches cover whole discussions and can include related faults, model variants and incomplete threads.

I am doing a bunch of top end work to the motor of 996.2 and have the need to lower the engine. Today I was able to get the bank 2 intake manifold back on. Yay! As I was tightening up the bolts I realized I had to be in a zoom meeting. So I closed up the garage and went the hour and a half meeting. When I returned I found the floor jack had lowered all the way down and the motor was resting on something. I immediately jacked it back up.
How bad is it to have the engine lowered all the way down?
From reading it is stated 40mm maximum. I've got to be honest guys. In the past month or so, as I've been working, there have been a couple of time that I lowered the floor jack too fast and it slammed down on something. What would be bottoming out?
What should I be looking for and inspecting as I put this thing back together?
I am really hoping to be able to drive it this weekend. However, if I find I damaged something I'll wait to get it replaced. I have a ton of patience.
Thanks for any advice or insight you may have,
Agreed on all counts.
I did disconnect the hose in the pic below because it looked like a pinch point. Coolant is already out of it so it wasn't a big deal. Its on the passenger side in front of the oil filter.
As soon as you point it out I should know not to only lift it with a floor jack.
After you check everything over, and confirm that nothing has been kinked or broken, might I suggest buying a new jack? Any jack that has bleed down, should be considered unusable, IMO.
Harbor Freight has the heavy steel low pro Jack's, for like $100. The lighter aluminum low pros for like $2. Make the investment. Save your car. Save your life!

The engine/transmission will rest on the crossmember with no ill effects, if you had loosened the 02 sensor wiring, that is the only thing that gets stretched/stressed too far..
As a follow up, the 02 sensor wires were not stretched too far. With the coolant hoses disconnected they didn't get stretched either, but I can see how they would take the brunt of it. There are two big main hoses at the rear that would get stretched and the smaller one by the oil filter that would get pinched. Everything else looked good.
