Explicit resolution reports before identified causes, performed actions and suggestions. Within each level, matching component labels precede direct query mentions and inherited thread context; successful versus unsuccessful discussion counts, owner confirmations and independent discussion support determine order. This is not a probability of success.

0 discussions have direct query context; 0 report a fix in that context. Other evidence may inherit the discussion’s subject.
Suspected cause
It is more likely a "relearning" process for the windows versus ALL the microswitches on ALL the interior and exterior handles have failed at one time.
Leading evidence: '"relearning" process' (no explicit attributable resolution; this is a reported action or suggestion). Across 1 matching discussions, the most frequently mentioned possible cause is '"relearning" process' (1 discussions; 0 report identifying it and 1 suggest it). The most frequently discussed action is 'Disconnect battery' (1 discussions). For that action, 0 discussions report a resolution and 0 report an unsuccessful attempt. No action has an explicit, attributable resolution report under the current rules. These are forum reports and suggestions, not a confirmed diagnosis.

If I wanted to restart the learn, do I need to disconnect the battery again?

Suggestion
There is no need to disconnect the battery again unless you want to start all over again, and that includes the relearning cycle for the DME/ECU engine management.

I'm going on memory here: Resetting window upper/lower limits - lower window with switch, then press and hold the button in the lower position for 10 seconds; that will set the lower limit; raise window with switch, then press and hold the raise button for ten seconds; that will set the upper limit.

These are separate views of the same evidence. Frequency alone does not establish a fix, and these counts must not be added together.

Counts describe captured discussions, not unique people or a diagnosis. Author identities are not reliably stored. Exact duplicate evidence is counted once across matching discussions; one discussion counts at most once per action/state. Multiple repairs reported together remain a combination. Suggestions and failed attempts do not establish a fix. Matches cover whole discussions and can include related faults, model variants and incomplete threads.

Okay, so the battery was disconnected. We did the open close relearn. Turns out now the windows are going up too high (or not coming back down enough) to easily open the doors as the glass is still somewhat hitting the weatherstripping. The doors need a little push from the inside but they do open. If the windows are manually opened, doors open easily.
If I wanted to restart the learn, do I need to disconnect the battery again? Any other reason why this happened? It's both windows (coupe).

I'm going on memory here: Resetting window upper/lower limits - lower window with switch, then press and hold the button in the lower position for 10 seconds; that will set the lower limit; raise window with switch, then press and hold the raise button for ten seconds; that will set the upper limit. Then try each door handle, interior and exterior, and see if you get the window drop necessary. If not, then there is another problem. You can do this at anytime. There is no need to disconnect the battery again unless you want to start all over again, and that includes the relearning cycle for the DME/ECU engine management.
Let's see if the OP tries what I suggested. He said that "both" windows are doing the same thing. It is more likely a "relearning" process for the windows versus ALL the microswitches on ALL the interior and exterior handles have failed at one time. But, I could be wrong....
Did the process again. It's strange. Sometimes the doors are good and other times it's the same thing. From the outside its always good. The issue now seems to be only from the inside handle. Feedback?

By process of elimination you have isolated the problem to one of the interior door handles. This thread will give you some insight as to the door handle microswitches. Sounds like you might have one that is going bad.

Just had the driver side door handle/microswitch replaced at the dealer through warranty. I would assume it is still covered but I would not think that this would be the prognosis since both of the doors are doing this from the inside. The windows do go up and down the same length when I checked it out from the outside of the car.

Since you had the work done at a dealer under warranty, why not take it back to them, explain the situation and have them fix it? Sounds strange that the exterior door handles "drop" the windows but neither of the interior handles work to drop the windows. Always go back to the last thing you did...in this case having the driver side door handle microswitch replaced.
No, the interior handles do drop the windows, same as the outside, but for whatever reason, not far enough down when pulling from the inside.
