Read evidence and context
Explicit resolution reports before identified causes, performed actions and suggestions. Within each level, matching component labels precede direct query mentions and inherited thread context; successful versus unsuccessful discussion counts, owner confirmations and independent discussion support determine order. This is not a probability of success.

I used an inexpensive code reader to clear my codes after replacing my MAF.

Suggestion
There is always some risk of damaging the car's electronics when disconnecting/connecting the battery and I see no reason to risk this damage unless absolutely necessary, like when changing a battery.
Leading evidence: 'Use inexpensive code reader' (no explicit attributable resolution; this is a reported action or suggestion). Across 1 matching discussions, The most frequently discussed action is 'Disconnect /connecting the battery and i see no reason' (1 discussions). For that action, 0 discussions report a resolution and 0 report an unsuccessful attempt. No action has an explicit, attributable resolution report under the current rules. These are forum reports and suggestions, not a confirmed diagnosis.

I'm planning on disconnecting the battery to clear codes, and I know i'll have to reprogram the radio, but not sure what else?

These are separate views of the same evidence. Frequency alone does not establish a fix, and these counts must not be added together.

If the only variable you want to change to see if the car gets better is the MAF, replace the MAF and clear the MAF-related codes with an OBD-II scanner - or read them and let them clear on their own.
Counts describe captured discussions, not unique people or a diagnosis. Author identities are not reliably stored. Exact duplicate evidence is counted once across matching discussions; one discussion counts at most once per action/state. Multiple repairs reported together remain a combination. Suggestions and failed attempts do not establish a fix. Matches cover whole discussions and can include related faults, model variants and incomplete threads.

I'm going to swap out my MAF sensor, as I've gotten codes which to me suggest it's bad.
I'm planning on disconnecting the battery to clear codes, and I know i'll have to reprogram the radio, but not sure what else? I've read something about the windows too...?
And i'm not even 100% sure the codes will clear...?
Disconnecting the battery for a while will clear the codes, the active (and pending) codes. It won't clear the permanent codes, if there are any. These can only be cleared by the DME if there are a sufficient number of warm up cycles in which the triggering error was not detected.
My advice is to go buy an OBD2 code reader so you can read active, pending and permanent codes, and can clear the active/pending codes without having to disconnect the battery. There is always some risk of damaging the car's electronics when disconnecting/connecting the battery and I see no reason to risk this damage unless absolutely necessary, like when changing a battery.
If you disconnect the battery, then after you reconnect the battery there is the radio code.
There is also the side window limits that need to be reset. The owner's manual should cover this. For my 2002 Boxster press and hold the lower button to lower the window. Release the button then press and hold the raise button and continue to hold this button until the window is all the way up and 5 seconds after. Release. Done. Repeat for the other window.
The E-Gas system needs to be calibrated. This too should be covered in the owner's manual. From memory (again for my 2002 Boxster) with your foot off the gas pedal before and during this process, turn the ignition key to the on (1st) position. Leave the key on for 60 seconds. Turn the key off and leave off for 10 seconds. Done.
The fuel trims also get cleared - the battery disconnect is kind of a heavy-handed way to achieve what you want to achieve. If the only variable you want to change to see if the car gets better is the MAF, replace the MAF and clear the MAF-related codes with an OBD-II scanner - or read them and let them clear on their own.
AutoZone or any autoparts chain store like it will gladly run out and read/clear them with a scanner for you in the parking lot... for a chance you may buy one of their parts. You can even swap the MAF in the parking lot if you want immediately thereafter (light wrenching is not frowned upon in my experience).
Good luck
