Read evidence and context
Explicit resolution reports before identified causes, performed actions and suggestions. Within each level, matching component labels precede direct query mentions and inherited thread context; successful versus unsuccessful discussion counts, owner confirmations and independent discussion support determine order. This is not a probability of success.

I have owner 2 40AE cars both of which had lifters replaced by the PO by Porsche.
Leading evidence: 'Replace by the po by porsche' (no explicit attributable resolution; this is a reported action or suggestion). Across 1 matching discussions, The most frequently discussed action is 'Replace by the po by porsche' (1 discussions). For that action, 0 discussions report a resolution and 0 report an unsuccessful attempt. No action has an explicit, attributable resolution report under the current rules. These are forum reports and suggestions, not a confirmed diagnosis.

I guess my question is when you put the new coils on over the plugs should they fully seat prior to tightening the bolts.

When hooked up to the durametric there are virtually no misfires when I take it down the highway and use the real time monitoring.

Replaced the plugs and coils. I am still getting misfires and the car runs very rough for the 2 minutes it takes to warm up.
Counts describe captured discussions, not unique people or a diagnosis. Author identities are not reliably stored. Exact duplicate evidence is counted once across matching discussions; one discussion counts at most once per action/state. Multiple repairs reported together remain a combination. Suggestions and failed attempts do not establish a fix. Matches cover whole discussions and can include related faults, model variants and incomplete threads.

Hi everyone. I searched old threads and did seem to find the answer. I recently acquired a 2003 C4S with 112k mikes. Pretty much the day I got it the CEL light came on. Bought a duranetric and had misfire codes. Car ran fine. Replaced the plugs and coils. I am still getting misfires and the car runs very rough for the 2 minutes it takes to warm up. Then it is fine. My question is this. During replacement, the new coils rubber boot, It did not seem to snap into the plug. It was very tacky as it was new rubber When I tightened the coils bolts in it pushed it in all the way. I guess my question is when you put the new coils on over the plugs should they fully seat prior to tightening the bolts. If so would be ok to put a little oil on the boot to help them slide on. On a positive note if I have to do it again I replaced pretty much all the exhaust bolts as the were rusted and broke. Thanks in advance for any help.
Try swapping coils/plugs between the good and bad cylinders. I hate to say it but with the 3.6 if its misfiring and you have done coils and plugs "in my opinion" there is a good chance you have sticking Intake lifters. I have owner 2 40AE cars both of which had lifters replaced by the PO by Porsche.

My post on lifters
Don't use oil. Here is how I prep my coil packs: On the workbench - A small dab of dielectric grease inside the coil tube (where the spark plug goes), and a small dab on the connector plug, then again a small smear of dielectric grease on the outside of the boot so it all slides in without even having to push hard. Dielectric grease at any auto parts store.
Seeing as though I wasnt there when you did the repair, its tough to speculate if installation error is at play, but I have virtually the identical car (03 C4s with 100k) and did the same the day I bought the car. If the bolts are snug, I gotta think they are seated correctly.
You say say it runs rough for the first two minutes upon start up and then fine? Is the cel gone? Is the seconday air pump operating as it should? Thatd be my next thing to check.
The CEL once cleared takes some time to come back on. When hooked up to the durametric there are virtually no misfires when I take it down the highway and use the real time monitoring.
The secondary air pump sounds like a small vacuum cleaner in the left side of the engine bay. Runs during cold start for about 1.5 to 2 minutes, so it does sound related to your warm up problem. However, if it is not working correctly, it will throw it's own codes that are not related to misfire codes. Unplug the electrical connector for the SAI pump and start up the car and see if it does the same thing. Other thing that comes to mind is the MAF sensor, You can also unplug that and see what happens when the car is started. Are you getting any other codes and CEL other than misfires?
