Read evidence and context
Explicit resolution reports before identified causes, performed actions and suggestions. Within each level, matching component labels precede direct query mentions and inherited thread context; successful versus unsuccessful discussion counts, owner confirmations and independent discussion support determine order. This is not a probability of success.

I changed mounts, oil, shifter, adjusted cables with bridge.
Leading evidence: 'Adjust cables' (no explicit attributable resolution; this is a reported action or suggestion). I changed out the fluids, installed a 997 short shift kit, checked the linkage.

Counts describe captured discussions, not unique people or a diagnosis. Author identities are not reliably stored. Exact duplicate evidence is counted once across matching discussions; one discussion counts at most once per action/state. Multiple repairs reported together remain a combination. Suggestions and failed attempts do not establish a fix. Matches cover whole discussions and can include related faults, model variants and incomplete threads.

That's pretty easy to do, and would definitely be the first step toward diagnosing the shifting issue.
Clutch should be done soon as well, I've seen that letting it go too long will make the flywheel unable to be reused. Also, look into addressing the IMS bearing when the clutch is being changed.
Good luck with it. I have the same thing. Makes me question my ability to drive a manual car. I drive other cars with no issue. I get in my car and it's like 3rd gear has a imaginary wall blocking the shift throw to it. I changed out the fluids, installed a 997 short shift kit, checked the linkage. I even brought it to the dealership, they said it was fine. I think it may have to do with what rpm you're going into 3rd with. But what do I know, I own pizzerias.
Does the symptom change when the transmission is up to operating temperature? 1st & 3rd will be tough when it's cold - it takes a few miles to warm up.
This is for anyone new to this problem..I had the exact same problem. I changed mounts, oil, shifter, adjusted cables with bridge. Nothing helped except granny shifting. I finally took the plunge and took the trans to a shop in Ohio..He DID find a damaged component in the third gear synchronizer..Getting trans back next week. I'll let you know.
My 3rd gear is like this as well. It does not go into 3rd gear from 2nd smoothly. It will downshift smoothly, but not upshift. It always feel like I have to get it right. I noticed it in my first 01 Boxster. I have had (3) 01 Boxsters since then, and they all have been like that. I have gotten used to it in my 996, however, last week my brother was driving, and he had a hard time with 3rd gear.
I changed to a 997 shifter, then now I have Ben's short shifter. I have aligned my cables at the shifter. I have fresh tranny fluid less than 10k miles, new clutch, about 13k miles. Nothing has worked for the 3rd gear shifting. It is worse when cold.
