Explicit resolution reports before identified causes, performed actions and suggestions. Within each level, matching component labels precede direct query mentions and inherited thread context; successful versus unsuccessful discussion counts, owner confirmations and independent discussion support determine order. This is not a probability of success.

Suggestion
I am guessing you would have to replace it or if you don't plan on using the roof transport ever then maybe you could pry the cover all the way off and carefully epoxy it in place (back to flush of course).

Counts describe captured discussions, not unique people or a diagnosis. Author identities are not reliably stored. Exact duplicate evidence is counted once across matching discussions; one discussion counts at most once per action/state. Multiple repairs reported together remain a combination. Suggestions and failed attempts do not establish a fix. Matches cover whole discussions and can include related faults, model variants and incomplete threads.

My sunroof is a few mm raised in the back. No leaks inside the car. But it is raised a tiny amount when it closes automatically (I havent tried to manually get it to the right spot). How do I adjust it so it closes flush with the roof line in the back like normal.
Also how do I put the little plastic piece (a cm x 40 cm approx on the roof between the sunroof and the window opening)in its proper position as it is presently depressed.
Thank you.
Regards,
That little metal piece is the cover for the foot of one side of a roof rack. It has a little ridge on it that you push against to open it. There's a small white plastic insert in there with a piece of plastic that pushes against the hinge on both sides...sort of a prong spring. You can take a small bladed screw driver and put it under one end of the square white plastic frame to lift up the frame on the corner that's sitting low....and raise it a bit so that when you close the flap, it lies flush. After you get it flush...if you push too hard on that cover, it will fall back in again. I would imagine that there's a replacement part for that plastic frame that the cover sits in.
That looks like the roof transport access flap. It is a hinged cover for the roof rack attaching points. If this cover is recessed then my guess is that it's hinge points are broken. I am guessing you would have to replace it or if you don't plan on using the roof transport ever then maybe you could pry the cover all the way off and carefully epoxy it in place (back to flush of course).
P.S. no advice right now on the sunroof adjustment. My workshop manuals are in the shop.

Bernard - See the attached diagrams from the PET. Those are the roof edge strips (#7 in the attached diagrams). I can't make out how much it is depressed in the picture. It could be that you need to install a new gasket (#8 in the attached diagrams). The part number for the left gasket is 996 559 721 00 and the right gasket is part nember 996 559 722 00.
damn...Tim delivers again.
One of the things about this site....there are a lot of very knowledgeable people that do not mind sharing their knowledge......
Mr. Reyes,
The adjustment you are looking to do for the rear alignment of the sunroof is fairly easy. It helps if you have a second person - There are four torx screws holding the roof panel on, first raise the roof to full tilt. then to get to thescrews you have got to take the roof trim panel and unclip it at the rear, and slide it rearwards in the sunroof frame, after this you may or may not see the rearmost screws. If you can't see the screws then you will have to slide out the water guards from the roof panel, they just slide out and in based on roof position. Now, you should be able to see the screws t20 or t25 size, I can't remember, loosen these close the roof and adjust to your liking by pushing up or down on the panel
