2006 987.1 History - about 2 months ago I had it to the shop to replace the water pump. They left it outside and it rained. Apparently there are drain holes for the top, and they were plugged. Water overflowed into the interior, which flooded the floor where the control box for the top is located. This caused the top to try to open, which, since it was still locked, broke a couple of drive rods (that apparently are designed to break rather than cause other damage). Shop replaced the control box and rods (at no charge!!!). Now the passenger window will not go up in "auto" mode. For the most part, this is only a minor annoyance. But the problem comes when the top is up and a passenger exits the vehicle, because the window retracts that 3/4" or 20mm or whatever, but does not go back up when they close the door. Granted, this is less than 1% of my real-life use cases but could be a real nuisance if caught in a rainstorm*. I've tried a couple of things I've found including: Hold the Up position until it closes, then release and press Up again Press auto down until it stops, press and hold Down for 10 seconds. No joy. That's why I'm here... *Yes, if caught in a rainstorm, outside, I can have the passenger exit first, then manually raise the window and get out myself. I know that...

Sounds like a possible bad micro-switch. There are several in each door that detect and control the window-drop and raise upon opening and closing of the doors, locking/unlocking. You’ve already tried what would have been my first suggestion of cycling the open and closing of the windows and holding the button down after each cycle. Bad microswitches are easy to replace, just typically difficult to access.
