Explicit resolution reports before identified causes, performed actions and suggestions. Within each level, matching component labels precede direct query mentions and inherited thread context; successful versus unsuccessful discussion counts, owner confirmations and independent discussion support determine order. This is not a probability of success.

I changed the trans fluid for genuine Porsche fluid, and I replaced the engine mounts with OEM style mounts.
Leading evidence: 'Replace engine mounts' (no explicit attributable resolution; this is a reported action or suggestion). Across 1 matching discussions, The most frequently discussed action is 'Recommend next steps' (1 discussions). For that action, 0 discussions report a resolution and 0 report an unsuccessful attempt. No action has an explicit, attributable resolution report under the current rules. These are forum reports and suggestions, not a confirmed diagnosis.

I was planning to align the shifter cables next, but I would appreciate any ideas or recommended next steps.

Both changes have improved shift quality a bit, but the intermittent loss of second gear persists.

Under moderate acceleration (think freeway on-ramp, not trying to set a 0-60 record) it wont shift from 1st to 2nd.
Counts describe captured discussions, not unique people or a diagnosis. Author identities are not reliably stored. Exact duplicate evidence is counted once across matching discussions; one discussion counts at most once per action/state. Multiple repairs reported together remain a combination. Suggestions and failed attempts do not establish a fix. Matches cover whole discussions and can include related faults, model variants and incomplete threads.

My new-to-me 1999 996 C2 with 106k miles has had issues shifting into 2nd. With normal driving it is fine. Under moderate acceleration (think freeway on-ramp, not trying to set a 0-60 record) it wont shift from 1st to 2nd. It feels blocked, like it hit a wall. There is no grinding at all. When this happens, I have tried to go to neutral and to double clutch to rev match, but 2nd is just gone. With a bit of fighting I can get into 3rd and continue on. I have never experienced a pop-out of 2nd. This issue mainly happens with 1-2 upshifts, but a more aggressive rev matched 3-2 downshift will have the same result. A more gentle 3-2 downshift is okay. And a moment later shifts to 2nd are fine.
My fear has been bad synchros. Since it works fine normally with no grinding, I have first tried the usual DIY fixes. I changed the trans fluid for genuine Porsche fluid, and I replaced the engine mounts with OEM style mounts. Both changes have improved shift quality a bit, but the intermittent loss of second gear persists.
I was planning to align the shifter cables next, but I would appreciate any ideas or recommended next steps. Could this somehow be caused by an issue with the cables at the transmission end? Or due to a bad trans mount? Or perhaps an internal transmission issue that doesnt result in gear grinding?
I think that this is a very good place to start as you mentioned "align the shifter cables".
I had similar issue that was completely fixed by re-aligning the cables at the shifter end using Porsche tool.
Congrats on the new to you 996. Lowest hanging fruit is transmission mounts and/or cable adjustment. The transaxle is robust. I'd be surprised if you have synchro issues...
Thanks, appreciate the direction. I havent found others with quite the same issue in my searches, so I didnt start there. Ill be kicking myself if the shifter alignment makes the difference.
I highly doubt you have internal transmission issues ... There ARE internal devices that BLOCK the shift into the next gear untill the previous gear is fully disengaged, but those devices are solely mechanical and very robust with no wear of adjustments possible..
Most likely you have shift cable that have come loose from the bracket at the Trans, or your shifter needs alignment/adjustment...
or possibly your clutch is not disengaging fully, although I would think you would have noticed that and had other symptoms as well...
